Have you tried updating world with --deep? Before trying to emerge commons-cli? I think so, yes. Even now, emerge --depclean tries to unmerge pyxml, because I merged it with --oneshot. It's working now without pyxml. This bug can be closed. Resolving as WORKSFORME.
