Apparently ramdomly, WINE creates desktop files in ~/.local/share/applications that define some file association.
Unfortunately, when thos files are available, GNOME starts to use them as the new default and, for example, try to open text files with notepad instead of gedit.
Furthermore, the file associations are created using the hardcoded ~/.wine prefix, which on my system is not accessible and don't work.

Steps to Reproduce:
$ cd ~/.local/share/applications
$ ls wine-extension-*.desktop
ls: cannot access wine-extension-*.desktop: No such file or directory
$ WINEPREFIX=$HOME/new-wine-profile wine start iexplore
<close program>
$ ls wine-extension-*.desktop
ls: cannot access wine-extension-*.desktop: No such file or directory
$ WINEPREFIX=$HOME/new-wine-profile wine start iexplore
<close program>
$ ls wine-extension-*.desktop
