Didn't remove config files in /var/db/webapps/ for removed application, but should do.
1. I had www-apps/bugzilla-3.4.8 installed. There is /var/db/webapps/bugzilla/3.4.8/installs with installation path.
2. Upgraded bugzilla to version 3.6.2 in slot. Webapp-config in update mode.
3. Removed =www-apps/bugzilla-3.4.8. But file /var/db/webapps/bugzilla/3.4.8/installs still presented. But with no content (the size is 1 byte for the file).

I wonder if this is a dupe of bug 213130

Yes. I think so. And hope that in upgrade and remove application webapp-config do the same actions, that have these bugs.
