A patch against avidemux-2.0.16 is available on the avidemux homepage (http://fixounet.free.fr/avidemux/).
You should create avidemux-2.0.16-r2.ebuild and leave avidemux-2.0.16 masked also in the future.

From /usr/portage/media-video/avidemux/avidemux-2.0.16.ebuild, section src_compile():

# Fixes a save/jpeg - bug
cd ${S}/avidemux; epatch ${FILESDIR}/patch_jpeg.diff; cd ${S}
