Yeah but sun-jdk is binary package, but Sun is building it with X stuff too, you just don't have to use these parts when running it. Same with icedtea6/icedtea6-bin wrt runtime. Icedtea6 build system however doesn't AFAIK make X optional at build time, so we cannot adapt the ebuild to do that, and don't have the manpower and motivation to implement it ourselves, so try asking upstream, soryr.
