Install sys-devel/libtool-2.2.6a, reinstall dev-libs/xmlsec and try again. Ok, I emerged libtool 2.2.6a and after running revdep-rebuild, I rebuilt xmlsec and php-xmlsec. The problem was exactly the same. After I removed /^AC_LIB_LTDL$/d again from xmlsec and rebuilt xmlsec, the problem with php-xmlsec went away. So it functions fine with either libtool 1.5 or libtool 2.2.6a without deleting AC_LIB_LTDL.
