I masked >=sci-libs/hdf5-1.8.3 in my portage tree to overcome the problem with octave. The same problem here with hdf5. And this is known bug: http://www.nabble.com/Build-Octave-3.0.0-with-HDF5-1.8.0-td16517191.html#a16521995 Try adding this to your ebuild before econf: append-cppflags -DH5_USE_16_API (In reply to comment #2) > The same problem here with hdf5. *with hdf5-1.8.3 Is this problem still valid with newer octave-3.2.3?
