emboss-4.0.0 depends on several other packages, all of which can be compiled with the EMBOSS use flag. When compiling emboss this flag is not set for those.

Steps to Reproduce:
emerge emboss, like so
# emerge -pv emboss
Actual Results:  
The emboss ebuild does not set the EMBOSS use flag for its dependencies

The emboss ebuild should set the EMBOSS use flag for its dependencies

The packages you list are not dependencies of emboss. They can use emboss if you want them to use it. If you want his, _you_ have to enable the useflags for the listed packages.
