The ebuild is correct. The system-wide database is handled automatically by fdo-mime_mime_database_update in pkg_postinst. You only need to care about /usr/local/share/mime if it exists. OK, so this should be mentioned by the ebuild messages? As user you can't know that it is automatically handled. The message implies that manual action is required.
