The upgrade info is:

 * The database format has changed between 0.30 and 0.40.
 * You may need to update all your local databases and caches.
 * To do so, please run the following commands:
 * (for each user) $ update-mime-database ~/.local/share/mime/
 * (as root)       # update-mime-database /usr/local/share/mime/
 * 

The path for the system-wide mime database is /usr/share/mime and NOT /usr/local/share/mime

Steps to Reproduce:
1. upgrade x11-misc/shared-mime-info from 0.30 to 0.51
2. try to follow the upgrade procedure

The ebuild is correct. The system-wide database is handled automatically by fdo-mime_mime_database_update in pkg_postinst. You only need to care about /usr/local/share/mime if it exists.

OK, so this should be mentioned by the ebuild messages? As user you can't know that it is automatically handled. The message implies that manual action is required.

Nothing is implied, portage deals with its files, users are told to handle theirs.
