The program always crashes when a gmail account is configured and the author doesn't seem to care about this problem (look at the url provided) so I think that this USE flag should be masked until something changes.

mail-notification-5.4-r1 works for me very well with gmail inbox. Please, do not mask

Are you still suffering this on a new created user account? (maybe the problem is caused by some odd configuration) I have checked this package in some distributions (fedora, mandriva, opensuse, debian, ubuntu and arch) and I have failed to see any problem/fix related with this :-/

Please also try with just bumped mail-notification-5.4-r2

Also check you have "gnutls" USE flag disabled in gnome-vfs to not suffer bug 295974
