Currently, startup-notification is not being used even when their are merged with  its USE flag because "StartupNotify=true" is not present in provided .desktop files

Simply add it to them and you will see that, for example, a notification is shown  in window-list gnome-panel applet when you launch firefox

This has been fixed with mozilla-firefox-3.5-r3, and with -bin thanks for reporting.
