is really empty. But why does emerge want to something in the docs directory if the doc flag is removed?

A couple things :

1) please provide your full emerge --info and please attach the full build.log as suggested by emerge.

2) From what you posted :

This is _not_ good at all. Looks like you have an messed up portage repository. Please make sure your system is fully up to date using : 
 - emerge --sync
 - emerge -DuN world

Please don't hesitate to reopen this bug with the above information, if you can still reproduce this bug (I can't reproduce...)
