I've tried `sh /usr/portage/distfiles/makeself-2.1.5.run` and it unpacks, so something is wrong with 'unpack_makeself' in ebuild. 

Reproducible: Always

Steps to Reproduce:
1. emerge -u makeself

Actual Results:

Please let me know what version of sys-apps/file you are using.

OK, works with sys-apps/file-4.23. Thanks. If 4.24 is broken, shouldn't be masked?

IMO, no. ~ARCH packages are not guaranteed to work correctly. The risk you run with a ~ARCH system. Sorry for the troubles but I'm glad it was an easy fix for you =)

I forgot to add that this is a pretty easy fix (or appears to be) if you edit the "magic info file" See bug #215499 comment #3
