I tried an "emerge system" now in hope that this might resolve my issues, but binutils won't emerge:

Correction: Actually, I only want my autotools (autoconf, automake, libtool) to work again. If this means I have to downgrade "system" -- fine.

The autotools worked fine after upgrading system to "unstable" for some time, and then suddenly stopped working.

I did a "emerge unmerge m4 libtool autoconf automake" now and tried to install the vanilla versions of these tools from ftp.gnu.org -- to no effect.

The config.status file that is generated by configure seems to be b0rked.

I was able to solve this issue by downgrading from bash-2.05b-r5 to bash-2.05b-r3.
The scripts generated by autoconf, automake and libtool are executed by /bin/sh, which
is but a symlink to /bin/bash. Arguments passed to those scripts "got lost", hence the
trouble.
