This will sit here pretty much indefinitely unless you show us how and where it overwrote your CONFIG_PROTECTed ${MY_HTDOCSDIR}/include/config.php... For starters, attaching complete emerge output could help.
i had the same experience on my amd64 box with net-analyzer/cacti-0.8.7: - vhost USE flag is set - webapp-config -U ... just replaced my include/config.php in the web root I'll attach an emerge output Created attachment 135246 [details]

Thomas, but can you reproduce this problem another time or was that occasional? I've seen the same thing. I simply hacked my local copy to use an external configuration file, but that breaks for USE=vhosts |
