kicker is not fully transparent & its tray icons are really weird (some of them are on the left side instead of right side and are on the black background)

It simply doesn't support true transparency. For the weather applet there is an upstream bug iirc. I'm not quite sure about what's on the left. 

Upstream bug, but don't expect anything to happen for KDE 3.x...
