mod_auth_mysql should be ported to the new apache module format.

This is the output of USE="apache2" emerge mod_auth_mysql -pv :

[ebuild   R   ] net-www/mod_auth_mysql-3.0.0-r2  USE="(-apache2%*)" 

It wants to disable the apache2 useflag, even though it is enabled.
