Just after an emerge --sync, I tried an emerge -nua world. All went well until PAM was reached. It failed with this error:

!!! A file is not listed in the Manifest: '/usr/portage/sys-libs/pam/files/pam.d-0.99/other'

Indeed it's not in there.
