Changing RC_NET_STRICT_CHECKING in /etc/conf.d/rc "from "no" to "yes" shouldn't result in big differences of the shutdown sequence if there are only 2 network devices (net.lo and net.eth0), ins't it ?
I observed that with the value "no" the net.lo is shutdown much earlier then net.eth0. Setting the value to "yes" instead downs net.eth0 before net.lo.

We need to know your baselayout version (included in emerge --info output).

Yeah, this should be fixed already in baselayout-1.12.x
