It's impossible to merge ebuilds depending on kde-base/certmanager when using the ~x86 version of kde (kontact is one of those ebuilds).

This is caused by the fact that kde-base/certmanager-3.5.2-r1 depends on ~kde-base/libkdenetwork-3.5.2 but libkdenetwork has no ebuilds higher then 3.5.0

No. Kindly put the *existing* libkdenetwork version into package.keywords.
