After I upgraded xorg-server to the new xorg-server-1.0.2-r1, and compiled mesa, the gnome-2.12 didn't work any more: It complained the notorious X error of "RenderBadGlyphSet" and exited when gnome started. Also "no matching visual..." warning occured again after being solved before upgrading.

Not only gnome, actually any programs using gtk+-2.0.
