Okay, after a bit of testing seems like the fbsd-conf patch seems to do it   
work fine, so I started adding it to libtool itself, and that too works fine.   
I have already updated libtool eclass to not die on failed patch if the patch   
is already applied.   
   
The attached patch added to libtool ebuild makes sure that packages that calls  
libtoolize are safe from G/FBSD point of view :)

i guess you guys are going to be putting 'gentoo' in your CHOST from now on as
the vendor ?

Gentoo/FreeBSD already does. Same goes for NetBSD and DragonFly. 
It's generally highly suggested for every primary package manager gentoo/alt 
project.
