Hello!
I tried reemerging ffmpeg up front but that didn't work neither as you can see here: http://bugs.gentoo.org/show_bug.cgi?id=91639
So I had to try with the previous ffmpeg, which is
[ebuild   R   ] media-video/ffmpeg-0.4.9_p20050226-r3
which should be good, but it doesn't work:

Weeell ;-)

The problem went away after reemerging ffmpeg, which was a problem by itself as you can see here: http://bugs.gentoo.org/show_bug.cgi?id=91639

So no issue with transcode or its ebuild as it turns out. Sorry, my fault!
