When viewing websites in Opera and Firefox, controls inside flash objects (eg. youtube videos) do not register mouse clicks. 

Prepending GDK_NATIVE_WINDOWS=1 is a workaround, but it would be nice to get this fixed. Bug created for tracking.

I am personally not affected in Firefox, but it is mentioned in the thread. 

Works: (on my machine)
www-client/mozilla-firefox-3.6.3

No, correct would be 'buggy www-plugins/adobe-flash up to latest
available'.
Your exact version of gtk+ may matter too, as there were a few problems
on that side in the early 2.18s too, but those got fixed, AFAICT.

I think if you tried fullscreen flash, you'd get some of the problems
in firefox too.

Fair points; I'm aware that this is a flash/gtk+ problem - there should still be a bug to track it. 

I have: 
x11-libs/gtk+-2.18.9

I'm not seeing the same problem in firefox - it's extremely slow to respond to clicks, but it does eventually respond to them.

OK, perhaps they've indeed solved it on firefox side
(I wonder if firefox doesn't simply add some hack for it,
but perhaps they did fix their side properly).

But as opera is qt, it means that the whole problem lies on
flash side, which mean no real fix here, till Adobe does it.

I don't think it's fixed.  I still see this in icecat-3.6.3, which is basically the same as firefox-3.6.3.

Well, actually I'm already on 2.20.1, though
most of the things already worked on late 2.18s.

It won't help Opera, though - that still needs a fix in flash.

Only Opera 10.10 is Qt-based. I haven't seen this kind of problem in 10.54 and indeed the "beta"[1] 10.53 build (6330) is from before Flash support got fixed[2] (6335).

I also got this problem with Firefox and recognizing mouse clicks.

System Information are attached as file...

Perhaps this https://bugs.launchpad.net/ubuntu/+source/flashplugin-nonfree/+bug/410407 could be helpfull

try un-installing and then re-installing the in-tree nspluginwrapper 1.3.0

with that it works flawlessly for me :)

(now I can even select higher video resolutions in youtube)

I had also this problem on ~x86 (i.e. without nspluginwrapper). Works for me now with www-client/mozilla-firefox-3.6.3, www-plugins/adobe-flash-10.1.53.64 and x11-libs/gtk+- 2.20.1-r1 from the tree (without the GDK_... workaround).

Seems I was wrong and still need the workaround on ~x86, so please ignore the above post. I have probably tested an instance of firefox still running with the GDK_NATIVE_WINDOWS=1 set.

I have checked this problem once again and now it really looks ok and the workaround is not needed anymore (for firefox on 32bit). I have a freshly updated ~x86 system:

www-client/firefox-3.6.13
net-libs/xulrunner-1.9.2.13
www-plugins/adobe-flash-10.2.161.23_pre20101117

Mozilla team has no control over flash, nothing we will do to ensure it works as the user expects.

Flash doesn't load the video at all, so can't test the mouse clicks. I will test some more in the next while to see if it's a system problem
