Hi When I execute gksu gnome-terminal and then later when I would like to shutdown or restart system, I got redirected to GDM. Also, could you run your root gnome terminal, then post the output of ck-list-sessions?

It may be related to http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=548120.
it probably has something to do with policykit. Things will most likely get back in order if you get rid of policykit.
Gnome 2.28 is near to go stable (bug #314899), can you try with it? It uses new polkit... good luck!
