I think bug 192019 describes the exact same problem, although it was marked as invalid. I think bug 170490 is also related to this issue. People from Frets on Fire bug have suggested to update media-libs/mesa, and that fixed the problem for at least one person [2]. Other than that, most (if not all) libraries are at their stable versions. I have media-libs/mesa-6.5.2-r1 and dev-lang/python-2.5.2-r7 I would try updating to mesa-7, but there is at least one blocking package. Please test with dev-python/pyopengl-3.0.0.

I guess the bug was somehow related to swig (maye bug in swig, maybe bug in pyopengl). Since 3.x versions use ctypes instead of swig, this bug disappeared.
