Can you check who own those files?
with portage-utils:
qfile /usr/share/javatoolkit/pym/parser/__init__.pyc

If there is no owner try:
FEATURES=-collision-protect emerge javatoolkit.

The you can check again with collision-protect enabled.

Seems that 0.1.7-r2 has some python issue, but the ebuild is no longer in portage.

Forgot to mention that, it doesn't belong to any other package.

New version properly owns them now.
