Two questions:

1. Would emerge -C =gnome-common-2.8.0 suffice, or need both instances removed
and then the one reinstalled?
2. Why marked as duplicate. I'd read the other report, but couldn't see the
similarities. Or is it a general portage bug, that changing a non-slottet
package to a slotted will break the system?

Apparently your VBD has wrong slot recorded. Yes, you should unmerge both
version to get things fixed.
