It's just a simple regexp in features/multilib/make.defaults that causes specific directories to be skipped from strict multilib checks. There's also the QA_MULTILIB_PATHS variable that can be set in individual ebuilds. That's documented in ebuild(5). Can one of you do a patch for this? I'm happy to commit something, but I lack the knowledge (and mostly also the eagerness to learn this particular subject) get it done myself, sorry. (Also feel free to just commit it yourselves.)
