What mpi do you use? Works here with openmpi-1.4.3 I have also openmpi-1.4.3: rose@lynx:/home/rose(6)$ qlist -Iv mpi dev-python/compizconfig-python-0.8.4-r3 sys-cluster/openmpi-1.4.3 virtual/mpi-2.0-r1 ... rose@lynx:/home/rose(7)$ qfile -v /usr/include/mpi.h sys-cluster/openmpi-1.4.3 (/usr/include/mpi.h) It seems it's a known problem: "hdf5.h should be included before netcdf.h to avoid build error with netcdf 4.1.1 and openmpi 1.4.1."
