for example gnome-sound-propaties detect my soundcard after gst-plugins-alsa
installed "by a hand" despite set alsa USE flags.

control-center still has alsa, but hasn't gstreamer pulled alsa plugins?

note that previous version has some use flags.

this breaks gnome-sound-propaties, mixer_applet2, totem for using on alsa not esd.

i see gnome-overlay has been filed gst-plugins-alsa in totem dependency,
but not gnome.

media-libs/gst-plugins-base is not missing any dependency. The use flags are gone, they were invalid. 

So, once again - file bugs about *ebuilds* missing dependencies, not about gstreamer stuff itself. If some gnome stuff needs gst-plugins-alsa, then it should state its dependencies correctly.
