chemtool-1.6.9 installs some directorys under /. this happens because of the
command in line 53:
dodir ${mykdedir}/share/${dir} 
${mykdedir} is empty. i don't know what this ${mykdedir} is for. so i cant fix
it.

Thank you very much for pointing this out. I've revised the
ebuild accordingly and committed the changes to chemtool-1.6.9-r1.
Please feel free to re-open the bug if you continue to have
problems.
