I synced a few hours ago, removed the offending file, synced again a few
seconds ago and still see this.

OK. I'm using repoman for this and it is not working. Both of these breakages
have been through repoman in sys-apps/portage-2.1_pre4-r1 using a standard
repoman scan/repoman commit. I believe that something *must* be wrong with my
machine, so I would appreciate it if someone could fix this, as I don't want to
touch it and break anything further.

it may not be repoman but cvs
try deleting all the files and running `cvs up` and see if that gives you the
correct filesizes
