The problem is that they are needed by courier. Reproducible: Always Steps to Reproduce: 1. emerge courier 2. check that /var/lib/courier/{msgs,msgq,track} exists (make them if they dont, but they should). 3. now emerge courier again, and have a look, the folders are gone. It only requires that people runs "/etc/init.d/courier restart" after updating. The problem is with the mail-mta/courier package.
