If libquicktime-0.92 is installed (which portage chose over openquicktime or quicktime4linux) mjpegtools will NOT build, complaining with a link error on lqt_init and two other symbols.  Unmerging libquicktime and emerging openquicktime allows the build to complete successfully...

Seems like mjpegtools needs at least libquicktime 0.9.4 to build fine.
Needs to find a way to require it or another quicktime implementation.

Same problem here.  I'm installing a fresh gentoo system, 
and mjpegtools fails to link properly.  Adding
 media-libs/libquicktime ~x86
to /etc/portage/package.keywords and re-emerging libquicktime
does the job.

Sorted out a avifile issue on alpha by use.mask'ing the sucker and ~alpha keyworded latest mjpegtools.
