This is an oldie (I have been suffering from it for years). I have my particular service configuration in /etc/stunnel/stunnel.conf, but every time a new version of stunnel is emerged, the specified configuration file gets overwritten automatically as if it was a binary. Please consider fixing this for good now so /etc/stunnel/stunnel.conf is handled like all the other configuration files and I can use etc-update or a similar tool to choose what changes I actually want to get.
