Thats great, thanks. I copied ebuilds to a local overlay and renamed the ebuild to handbrake-0.9.9-r1.ebuild placing the patch in "${OVERLAY}/media-video/handbrake/files/handbrake-0.9.9-r1-gmodule.patch" as the ebuild doesn't appear to currently utilise the 'epatch_users' function (http://wiki.gentoo.org/wiki//etc/portage/patches). Now emerged no problem (not had a chance to actually test if handbrake runs ok yet though as I'm still at work, but will report back this evening if there are any problems.

Patched version of Handbrake builds fine on old system where it was failing to build and rips/encodes the one DVD I've tried no problems.
