There is icon in menu panel (no in mate, no in xfce). Please add it, because it is not good to run desktop app from terminal. In other distributions (ex. ubuntu, debian, fedora) icon exists. Reproducible: Always Steps to Reproduce: 1. emerge arduino , see to icon in menu

Please report the output of: $ qlist -ICv arduino $ qlist -o arduino | grep -E "icons|.desktop" What menu application are you using? Did you try logging out and login in again? The icon shows just fine over here with both Gnome 3 and KDE.
Sorry, don't try to relogin. Only restart xfce4-panel and try mate-panel.
