eclean-kernel will become a part of gentoolkit metapackage, thus please keyword it for all gentoolkit arches:

Why not? Prefix system can still have shared or Linux /boot.

Why is that? I thought Prefix users are free to use apps installed in prefixes like they want.

This could be a case with shared /boot as well. I don't see any technical problem running it on any Python-aware system.
