don't know about this.
emerges ok but

archtester testuser # munin-check
Check /var/www/localhost/htdocs/munin
stat: cannot stat `/var/www/localhost/htdocs/munin/*': No such file or directory

and about another 8 mishaps like

stat: cannot stat `/var/lib/munin/datafile': No such file or directory
# /var/lib/munin/datafile : Wrong owner ( != munin)
which is contradictory; it does exist but the chmod on install is in error

Run the commands as the munin user. Under normal circumstances you would install the cron job that the elog mentions (emerge --config)

Works for me (I did usage testing only, no ebuild experimentations).

install the the cron job with emerge --config.

Assured the munin-check is not an issue, not something used.
Mepho has not entered but he reports it works fine.

Looks ok
