On my ppc64 machine media-libs/freetype-1.3.1-r5 fails to install:

the executables are in ttf2pfb/ttf2pfb and not in ttf2pfb/.libs/ttf2pfb etc.

Any ideas, why this happens?

It does _not_ fail on my amd64 machine. Below are emerge --info outputs from both machines.

Just to get the obvious question out of the way, does this happen w/ portage as well as paludis?

ok. clarification. both machines (amd64 and ppc64) run paludis. I'll try with portage on the failing machine.

yes, fails with portage, too:

the executables are in ttf2pfb/ttf2pfb again. ".libs" directories are empty.

are they the actual executables?  just looking at this here and in freetype1-contrib/ttf2pk I do have ttf2pk and ttf2tfm but they're libtool wrapper scripts.

unfortunately not.  the codebase was abandoned for version 2 many years ago.  i just happened to notice that cvs had a lot of fixes that never saw a release.
