Blender 2.45 claims to be a bugfix version aimed at only making 2.4x stable. IMHO amongst more notable problems solved there is also: "Bundled python modules were not included in 2.44 by accident, making some scripts fail in 2.44 that worked in 2.43 (Windows Only, when Python was not installed)" Since I haven't gotten any of the 2.4x to compile on my amd64, I hope this version would do the trick.

Created attachment 131554 [details] improved ebuild for blender I have written an improved ebuild for blender that finally fixes the issue with make options that are unknown to scons. Besides it now passes the cxxflags to scons which the last ebuild did not (it looks strange but it DOES work, so please leave it)
I tried Cornelius Weig's ebuild and it does take quite a longer time to break the emerge. I'm attaching the build.log and scons.config files.

plainly bumping the .44-r1 ebuild worked for me. Cornelius please send diffs against current ebuilds the next time
