All of them need to refer to common makefiles under a directory referenced by
$GNUTEP_MAKEFILES which I can't seem to find... is it deleted after GNUstep
finishes emerging or something?

ok, this may sound extra-ordinarily dense, but what ebuilds are GNUStep ebuilds?
ie, which ones are giving you this issue?

Check out the GNUstep additional apps on their website... they require some common 
makefiles, such as 'common.make' etc.....

dev-util/gnustep-make and dev-util/gnustep-base has been added to portage.

Both are currently at version 1.3.3

Whenever you compile gnustep apps, you must first do a...
". /usr/GNUstep/System/Makefiles/GNUstep.sh"

This sources the required GNUstep environment stuff to allow you to compile the
apps correctly.  Over the next week or so, the rest of the GNUstep apps will be
added into portage.
