I get the same error when trying to emerge ml-pnet. Same Version, same error.
Has anyone a Solution??

I managed to solve this bug by replacing absolute paths with relative paths in
all Makefiles. However, fixing configure script would be better than this and
if you come up with an idea how to fiddle with those `pwd` entries in
appropriate way you are most welcome to share your knowledge with us. Thank you
for your report, closing bug.
