There is a new version of freedoom available, it's bumped to 0.5

(renaming freedoom-0.4.1-r1.ebuild to freedoom-0.5.ebuild seems to work fine)

Version bumped in portage, just renaming the ebuild.
I wonder if we should build the wad from source instead.
We'll see.
