Same problem here. It would be nice to see it solved or at least a known workaround.

My guess is that you emerged meld with prior version of pygtk (which add the gnome use flag) and afterwards updated pygtk... No, I just emerged meld with the versions specified. I have a newer version of portage, so my guess is that's it. However, allanonjl is going to fix this a different way.
i moved the version specific part of the test into a has_version, so this problem should be fixed now.
