Missing dependency to xorg-server-1.0.99.901, instead 0.99.3 is found but too
old, must be updated.

You'd have no such problem if you used portage properly and upgraded with
--deep. The lowest xorg-server version in portage is 1.0.2.

I use portage properly! Read the Ebuild and LOOK into it.

At ebuild: 

RDEPEND=">=x11-base/xorg-server-0.99.3"

is standing there, but THATS wrong, it have to be greater than or equal to
1.0.99.901, and thats what i've reported.
